When someone deletes a private topic from their box is there a way to prevent an email/PT alert from being sent?

We would like to be able to delete messages from our PT box and not have notifications sent out.

probably simple but, please tell me... I can not find it

At this time there is only a way to prevent a user from receiving them, not sending them out. If you go into your user CP you will find the option to Ignore PT Box Cleanup messages, but each user will have to do that on an individual basis.

If it is a user choice then there has to be a way to change the default setting to "ignore"

It would require some code modification and perhaps one of the others better at this than myself will chime in on this.
